Last year I had an ATS RXSW200A3 installed with the Smart AC module (SACM) that comes integrated in the ATS I am having an issue with one of my two A/C not working when utilities are on form the power company. 

Currently this is the set up I have the two wires coming from the SACM module going to the A/C air handler, connected to the red 24v wire. One wire goes to the thermostat red wire and the other to the air handler red wire.  I know that this should shut the whole system down and it is how i prefer, than having the fan run. 

The first A/C is connected this way and is running with no issues on utility power. Recently on the second A/C if I have it connected as described above the A/C wont turn on. Once I remove the two wires and connect the "R" red wire back to the thermostat the A/C turns on and runs without any issues. 

Has anyone run in to this issue or possible other trouble shooting?

I have not tried yet the other two modules currently not in use to see if the issue is with the one it is connected to.

So bypassing the SACM module allows it to run correctly?
If so, either the module or it's connector is bad.

Disconnect the air conditioner wires from the SACM. Check across the SACM connections with an ohmmeter for continuity. It should show near zero ohms when on utility. You may have a bad SACM or bad connection.

mxm, just to clear things a little, the indoor blower will not shut off when the SACM is shedding load, only the condensing unit (outdoor unit) is controlled by loadshed.

   Depends on how the SACM is wired. Mine is wired in series with the 24 volt feed to the contactor in the condensing unit, so my air handler will run even though the compressor will not. The original poster says his SACM is wired in series with his thermostat, so on his system nothing will run while loadshed is in effect.
